Yeah, Supper Time for Audrey II is a good one.
As for the Judge's Johanna ... while it's a creepy song from a creepy-as-hell-character, it doesn't quite fit the genre of "villain song," being one where the antagonist revels in his plot. Turpin's fighting with conflicting urges of possessing the object of his sexual desire and remaining (in his mind) an upright parental figure. He eventually comes to (what he feels to be) a best-of-all-worlds solution, where he can continue to care for her by making her his wife.
He's a twisted man with a warped sense of propriety, but it's anything but reveling in destruction or wickedness.

I can't think of anything because I like all the confused hero villain types. Best I can think of is Showdown from Big Fish in which both the protagonists are antagonists at the same time. Thats just a good song in general.
