I was torn between Rooster and Ms. Hannigan, but in the end I decided to go with Ms. Hannigan. She seems so mysterious to me. What caused her start drinking? What was her life like before the orphanage?

Wow, I'm with the majority. Miss Hannigan, indeed. She brings a lot of depth to the story.
Maybe I think too much, but this is a theory of mine:
Metaphorically, Grace Ferrell-Warbucks and Annie are mother-and-daughter.
Metaphorically, Agatha Hannigan and Pepper are mother-and-daughter.
Miss Hannigan represents what Annie may have become had she stayed in her world, and Grace represents what Pepper may have become if she had had Annie's luck.

I would love to say Ms Hannigan is my favorite character, but I really know that I kind of wish I were short/young enough to be Annie. Haha.

I was torn between her and Molly, though, because Molly is just SO cute!
And Miss Hannigan rocks too! The lady that played her when I was an orphan was (off-stage) the nicest woman ever, and after every show she would bring huge bowls of candy to our dressing rooms... I miss that!

Based off of the original movie I'd have to say Punjab was my favorite. I know he's not a choice, but as a kid I was kind of mesmerized by him and he did save Annie's life. Carol Burnett and Ann Reinking would probably be my faves today.
The 1999 remake- Alan Cumming's Rooster
As for the stage show, well, I've never seen it live, but based on the script I'd probably go with Miss Hannigan.
